If so why are we fighting them...? Would it not be wiser to make them our allies....?

And no, I don't believe they "want to kill us"... Because they only want to kill us when we are taking their land. And the notion of a "New Caliphate" is just extremist drivel from one radical group to the other...from Osama to the NEOCONS!
Can we afford to allow the "extremes" on both sides to define this problem? I don't think so...
